it depends on your employer if they want to charge you a penalty or not. Have a read through this forum they explain it better http://www.alloexpat.com/malaysia_expat_forum/just-quit-my-job-have-immigration-work-permit-questions-t21035.html

It depends on your contract of employment... Your employer may want you to pay back a part of the expenses recruiting you.... Your employer cannot leally tie you down, provided that you have given your notice to resign in good time; otherwise you may have to pay some months' salary in lieu, etc. ..... On the Immigration Department or work permit situation, your employer will apply to have your work permit cancelled, and you will be given a special pass of usually 2 weeks for you to make arrangeents to return to where you come from[for the employment]. You will also be given an "exit permit" [ a letter to a stated immigration post through which you will leave the country]which has to be processed [ handed over to Immigration checkpoint when leaving] to indicat that youhave left the country. If this is not done, you will be on the "list". So you need to plan your resignation...There are no fees or penalties for you to pay in these respects. If you need to return to Malasia for a social visit, you can still apply for a Visa[ if required] or follow the normal way...

Yes its permitted, no you won't be penalised unless your employer wants to. So be discreet and give a sad story.
